You can fix rotted areas with liquid epoxy or fill in any cracks with an epoxy putty.

Other useful tips are to use weather stripping to plug gaps around sashes. For panes that at times are difficult to move up or down, employ some weather stripping to allow your sashes to open and close smoothly and easily.
